My Aunt passed away and I ended up with a lot of her unfinished projects. I'm trying to finish this afghan she started.
The question is, she left two large balls of used thread so there are a lot of knots. Because she tied all the leftover thread together, there’s nothing at the end for me to work into the afghan to hide the knots.
So what do I do? Not sure if you will be able to understand what I'm saying. I hope so.

Sounds like your dear aunt was very frugal and into recycling.
How nice of you to carry on in her name and complete some of her projects.
You will need to unroll the large balls and wind them into skeins so that you can relax all the kinks in hot water. Find illustrated directions for this process on the Neauveau.Com website.
By “knots” I assume you mean places where your aunt joined two pieces of yarn together (rather than knots that shouldn’t be there and can only be resolved by untangling). Since there are so many knots, it will be easiest to leave the yarn in the skein(s) you make so you can gauge when the next knot is coming up.
If the next knot will end up on the right side of the afghan, do not take the stitch that pulls it to the right side. Cut the yarn on the far side of the knot.
Tie a new knot on the back of the afghan, cut off the old knot, and continue crocheting.
